Yes the coloured paint spots on OE tyres should be aligned to the valve stem [hole]. Wheels and tyres are not possible to be manufactured perfectly round, so high and low spot matching for optimum uniformity / balance. It used to be done when tyres were fitted to the wheels by humans on the production line, but it's now an automated mounting process.
